Great thread, this - I started an 'Original v Cover' playlist on Spotify a few weeks ago, so this has given me more ideas!
Of the more well known ones, Joe Cocker's 'With a little help from my friends' and Hendrix's 'All along the watchtower' are right up there for me.
Of lesser known ones, Bruce Springsteen's version of 'Trapped' by Jimmy Cliff is a personal favourite.

Not many people realise that Torn by Natalie Imbruglia is a cover. The original by Ednaswap is dull and dreary but somebody obviously heard something in it and turned it into a great track. Other gooduns....

I wouldn't say it's up there with the best covers of all time (although I really like it) but Japan's version of All Tomorrow's Parties is way better than the Velvet Underground original (mainly because I hate Nico's singing).
